Basically these websites are backed up by e-commerce software that allows them to create a shopping cart based on your category, descriptions etc. How do we generally go about performing SEO for e-commerce sites.

Depends on the limitations of the shopping cart software. Having unique meta tags and page title on each page would be a start. Mod rewrite the URL's so they are keyword rich. Also ensure to improve internal link structure. Perhaps even install a blog on the same domain, and link to important pages on there. That would be a good start.
1. come up with a formula for a category level page and product level page.
2. add additional fields to your products that are keyword specific that can link to other products in your search results. Doing this will create new "categories" on the fly and google will pick them up.
3. make sure that your products have descriptions that are keyword sensitive and have the PRODUCT type in it. For example: If you are selling a polo white cotton men's shirt with style number 100, do not use "Polo 100" as your product name. Use "Men's White Polo Cotton Shirt". and the file name for the html pointer should be your-domain.com/mens-white-cotton-shirt.html or something similar.
4. copy is key with products. Using words that are similar and derivatives are key to higher rankings. Many people search for colors, sizes, gender, and age "groups", such as men's - women's - or kids. So, know your audience and who your customer is...and include that in your copy. Sometimes you can use tokens and place a sentence at the bottom of your description. ..."If you have questions about %PRODUCT% name, or any other children's clothing please do not hesitate to contact us. At %COMPANYNAME% we strive to help customers with a wide range of sizes, colors, and fitting choices.". This sentence would allow for your product to be associated with "children's clothing" that may have a size, color, and size chart.
5. Stay out of forms for product choices for size and color. Use radio buttons or check boxes for selections. Google will pick up these values as additional text on your page and give you association with product lines and attributes specific to that product line
6. stay away from the simple method of name products with auto numerical values. They will kill a store....hard work pays off.
