Ok, what's the secret to get Amazon affiliate links to work in Joomla? Whenever I try to add one in though the code editor it takes out the code when I view the article.

What are you trying to do?
a. direct link a word or phrase inside your article
b. insert banner code directly inside joomla article?
Normally a. should be very easy to achieve so I assume you are going for b.
I suggest you paste that code AFTER disabling the editor from global configuration and let me know if this works.

Yes, what Makis said. It will stay there safely but when you edit the page again, you need to turn the editor back off. After you are done saving, you can turn it back on for other pages.
