My question is how is the best way to set-up ads within this format?
I would like to get feedback from other who have had sucess with advertising on their .mobi sites and maybe give some suggestions. I would also love to see some examples (you can PM them if you would rather not post them in public).
Any input would be appreciated. Thanks.

There is Adsense for Mobile.
In addition AdMob.
There are many more but those are primarily the two that I am familiar with.
I would suggest heading over to Mobility.mobi.
There are tons of people/programmers that can steer you better.
Also, getting listed with some of the directories is a boost.

Don't waste your time and money. Mobees have no type-in traffic. If you're going to have to pay for traffic, send the traffic to a .com. You have a much better chance of getting a click/sale on a full screen.
Do you know of any easy to use templates for mobi sites? Then I can just ad in adsense? I have a few good domains and nobody is buying .mobi so I figure what the heck

I was thinking of setting one up for mdmobile.mobi or mobilemd.mobi
.MOBIs are only useless if you happen to be an idiot that simply parks your domains instead of actually thinking about ways to make a decent investment from them.
As it stands, if you use Google from a mobile device, it gives SERP preferences to .mobi domains that it's crawled and recognised as being mobile optimised... And jsu1995 says that he's trying to make a site for mobiles!
Now, my advice for you really depends on what the site's about, because there are good affiliate programs that you could probably push to mobile traffic, but otherwise, sticking with PPC ads might be a better solution.
It also depends on what CMS you're using, or if you're making the page yourself.
For instance, if you're running a blog, you can get some review style plugins, and then start throwing down the reviews of certain products to with the phones, etc.
You may want to go to Template Monster as well. They've got some templates that are *shudder* iPhone optimised.
