I have a site that has just under 700,000 page links to it (about 600 sites linking - NOT PAID LINKS).
The site is now set up as eCommerce and has an SSL certificate which has not yet been activated. If I activate it so that the pages on the site become https// prefixed will all my current links, including deep links, still work??
You can see my concern if I lost all those links which have taken a long time and a lot of effort to build up

Good question. My guess would be no *IF* all the links truly changed to https, but it would depend on how specific the search engines actually insert the data into their databases. I'm thinking you should do a rewrite to point all http to https if that is truly the case. However, why would the links all change? The http links should still work. https is a function of your server, not so much about installing a certificate.
