I had the same thing. Look at your first received PM (which is the one that was unread for me) and open/close it. There should be one unread as I fixed that problem by finding it.

Go to your private messages, select all, then "mark as read".

Yes, if you are sure there's no unread messages left, do as mystery250 posted (select all and mark them all as read) will solve the problem go away. Been there done that.
