I have only been entering the home page url www.mysite.com and always with the www prefix.

That's what stimulated my question.

Is it common to have have results with www.domain.com, but not have any without the www?

Yes, it is common to have results with www, and non-www, because Google treats them as two pages. To have google treat them as one page, do a homepage redirect from non-www. to www in your .htaccess file. You will see your PR, link count, and rankings improve dramatically.
