What is the best way to register trademark? What is the best website (I want to do this online)?

For example, I want to regiter "word1 word2" trademark for my word1-word2.com domain. Should I also register "word1-word2.com" trademark or "word1 word2" trademark will be enough?

How much it cost?

OK, there is no easy answer for you here.

Firstly, what goods and/or services do you propose to use the trade mark on?

Is this just for a website or will you be selling goods actually branded with the mark WORD 1 WORD 2?

In which territories of the world do you want protection? Someone else may have conflicting rights - you need to undertake a full clearance search on the name to avoid wasting your money or getting sued. This is particularly true of a European Community trade mark as prior rights in any of the 25 countries will knock out your application.

Much much more info required to advise here - costs are dependant on what you want protection for, what country you want to register a trade mark in etc etc etc...

Give us a bit more info and I'll try and help.
