Is it legal to have a domain name redirect to the site that you are an affiliate for.

Example: If I owned dogbooks.com, could I redirect it to Amazon.com's list of recommended dog books, but going thru my affiliate URL?

Some affiliates allow this and some don't. You would have to check with each one individually. (read: Smart affiliates do, stupid don't)
In this case, you can do this with amazon.

Also, on Commision Junction, when you create a link to an affiliate, it lets you know wether redirection is allowed by that particular affiliate.

Well said. In addition most affiliate managers don't have a clue about this type of traffic so be sure to ask. If it says they do not that doesn't mean they WILL NOT. Once you show them they'll see the light (unless of course they are blind.
